You have to get the enemy country war index to 0. This can be done by capturing territory, destroying corporations, destroying population (cities, capital, towns, counties), and destroying assets. The most cost effective way to defeat C3s at the moment is to ignore interceptors and focus on the helicopters instead. You need to have a few divisions made up of offensive anti aircraft missile batteries, a few divisions of mid range missile batteries, and a few divisions of heavy tanks. Use the offensive anti air batteries to destroy the enemy defense helicopter wings. When those are done, you can start rolling tanks into their country to capture territory. When you are stopped at a target, attack defenses with the mid range missile batteries, and then attack target with the tanks. Take out the capital, the cities, and the corporations and capture enough territory to reach the maximum war index reduction of 25 and you should have a win. Let me know if

They likely have taken damage. If you have supply units they will replace them with fresh aircraft from your airbases if you have them in stock. You can see if you have them in stock from your offensive/defensive weapons screen. You can also just disband the units and reform them later if you don't have anything to replace them with.

If you don't have ammo for the units, they get destroyed and converted into ammo to pay for training costs. That is a possibility.
Another possibility is that they are being purchased and moved into units by the supply units but you aren't noticing it.
Orders should not disappear.
