I have strategically designed my transportation system to decrease cost of new roads and train tracks by developing everything next to each other. I think the formula for the need for roads and train tracks should reflect the actual distance needed. Now obviously maintenance cost would increase but still I (alot of people) would save alot of money by strategic transport positioning.

Realistic, but I don't think it would work. Every player would just move all their cities and factories right next to each other.
Rather, they could remove the ability to move around cities and then they could implement your idea.
