Most types don't get formed into units, so the answer for those is that you can't. The exception is nuclear submarines, which form into strategic carrier groups. Those can be upgraded as a part of the fleet.
Correct, the only way to get higher quality strategic weapons/ammo is to buy them at the highest quality possible or make them yourself. if you contract your own supplies you should be able to get over 300q weapons and ammo.
